As odd as it sounds, this is a very important part and sometimes people chose poorly in a sense.
The ponies you want for making a custom are only those that are in poor condition, and preferably those that are common. Sweet Stuff and Peachy there are fairly good examples. Sweet Stuff has had her mane shortened to 1.5 inches and her tail to 2.5. She has a good symbol, but her body has mild discolorations on its surface, perhaps due to internal mildew :p Peachy has good hair but her symbol is completely gone. The area where the symbol would have been is a little discolored, but she is prime for a customization because she is a fairly common pony with no symbol. Sweet Stuff I somewhat shy away from because she is harder to find, but her hair and tail are so awful that it sets off that difficulty. Some people like to just change pony's symbols, some like to change their hair as well, and some like to change the entire aspect of a pony, even going so far as to switch heads to get a whole new look. Therefore it is important to select the proper pony for each purpose, if possible trying to avoid using ponies with perfect bodies for total color changes, things like that. Customize responsibly or else people will end up customizing perfectly good collection ponies; ones that other people may need. I only say all this stuff, though it seems obvious because I have known people who have customized perfectly good ponies, even ones that are hard to find! It rather miffed me because I would have been happy to buy them for my own collection. I look at customization as a form of reincarnation for ponies who are no longer very beautiful. It allows them to return to a state of beauty and perfection as they used to be :)
